Yes. Using Shopify Payments waives the Shopify transaction fee (2%, 1%, or 0.5% depending on plan). You still pay Shopify Payments processing fees (2.9% + $0.30 on Basic, down to 2.15% + $0.30 on Plus).
The transaction fee is Shopify's cut for using a third-party payment provider instead of Shopify Payments. The payment processing fee is what the payment processor (Stripe, PayPal, Shopify Payments) charges for processing the card transaction.
Shopify Plus has the lowest overall fees: 0% transaction fee and 2.15% + $0.30 payment processing with Shopify Payments. For most merchants, switching to Shopify Payments on any plan saves more than upgrading plans.
Shopify transaction fees apply to the total order value. Payment processing fees typically apply to the amount charged to the customer's card, which usually includes tax and shipping.
